Really easy.  In the settings tab for jpilot there is a setting for "My GTK colors file".
There are several alternative color files and they are generally stored in /usr/share/jpilot or /usr/local/share/jpilot.
To create your own color scheme copy off one of the existing files, such as jpilotrc.steel, to your jpilot
home directory which is usually ~/.jpilot.  Rename the file to something useful such as jpilotrc.my_colors
and then go wild.  The color settings are documented within the file.

This is not presently possible without hacking the jpilot C code.
