If you hit the hot sync button again while your drive is whining, you should get a message that says to press the sync button (on the device/cradle), or kill <proc. no.> At the command line, type "kill <proc. no.>" and it should stop. Alternately, to find the process number, you can type "ps ax | grep jpilot" and find the line that says jpilot (but not the first one -- that's the process running the GUI). To solve your bigger problem, I might suggest that you try the trick of moving .jpilot/ to .jpilot-old/. I'm also taking a serious stab in the dark, but I wonder if your changing user names to match somewhere might not be part of the issue?
