I've written a backup plugin for jpilot that will allow you to exclude
files from the backup, plus a few additional features.  You can get it
here: http://jasonday.home.att.net/code/backup/backup.html

Note however that it doesn't work with pilot-link 0.12 yet.  I'll have
an updated version soon.
